I will remove that from black silcone around it. So, I can try get in for remove bolt or whatever tool is that for trying side door ding out. While remove that, is that worth it keep plastic cover? I noticed almost all of (4 doors) didn't seal pretty good. They are almost loose. What do you think? Have you remove them before?

Yes. Its a moisture barrier and does its job very well. Also without that air comes in around the door-handles and what not. Keep it.

get trim weatherstrip adhesive. Put it on first when your re-installing. Let it set up for like 2-3mins then stick the plastic back on.
