is there any difference in the Se, GT, GTP's PCM or is there a difference... say all are 3.8's

Well the GTP is Supercharged, probably some minor changes between SE and GT, plus there are some different changes between years of GP also. That's why a VIN# is requested.

well my friend has a GT 3800 non supercharged - i have the SE 3800 non supercharged... same year 98... would his be much faster??? due to the dual exaust... or possibly a different PCM???

Should be the same, the labels refere to like any other car style packages and luxury like packages. You could yahoo or google the years, also. Here's a list of difference on the GTPs, may not help though for GT or Se, but the main diff is the S/C http://www.zzperformance.com/grand_prix/articles1.php?id=10

they will hav edifferent calibrations for fuel tables and such

There will be a difference between the S/C'd and non-S/C'd. They both have a 3.8, but they're not exactly built the same way.
The S/C'd 3.8 has different heads and different compression ratio.
